Yes, I suspect it was the combination of a corrupted file combined with not being aware of the need to do a separate "burn" to the controller, so we kept reverting to the bad file. About the only thing that makes sense.

This is a bit odd. Now the rpm dial is reading correctly, however: If I turn off the ignition and turn it back on, the controller seems to default to.... well, something different. I reloaded MJLJ Configurator v4.0.2 on my laptop this morning. Removed it, downloaded a new file, and reinstalled it. Then ran another datalog. Same results. I flashed the new firmware V4.0.2, loaded the tune and tested. Again, the actual timing window reads less than that shown by the dot or the bins. So not the firmware. What then would cause this?
