I have now been running flawlessly with the megejolt for 5 years on my 1968 Lotus Super Seven.
But I'm starting to experiece some problems.
When hot and accelerating hard, the ignition cuts completely for a few (2-5) seconds, and then continues normally after that.
The hotter the worse.
Dosent sound like a MJ issue, as the EDIS "limp home" mode should cut in. But more like a EDIS, Coilpack or crank sensor issue.. Where and how to diagnose?

have you tried to log with Megajolt to check that it operates normally? You could check if RPM are still being read, check if timing is still normal.
Are VR sensor bracket tight? Harness & wires are in good shape?
Any loose connectors on EDIS module, EDIS coilpack, MJLJ plug? One pin could have become loose overtime? With vibrations, you might have one wire getting shredded overtime with less and less wires attached to plug making the wire unable to hold high current for high rpm?
How does sensor connectors looks like? Any issue on TPS/MAP reading?
some had issue with map logged in MJLJ to be reset, have you check it also?
