loading configaration

I have just built a programmer to program a blank chip.I seem to have been able to load the boot loader software to the chip and am now trying to load the configaration program.Is it possible for the program to communicate with the processor when in the boot loading programmer? or is the processor in the wrong mode to communicate with the java software?.I dont have a megajolt built yet in which to test it but assumed i could load the configaration with the programmer.
However i have spent all day trying and checking all the posts on configaration but had no sucess.

I now have the controller built and have tried the programmed processor in it.At first it wouldnt connect and i found that it was returning a series of square dots when connected to hyperterminal.I reconfigered the Java application and now connects.At first it said buffer error 19 bits receieved expecting 128.I tried a differnt processor with the version 2.s19 file. It connected and showed the loaded base map and runtime display, i now find that if i change the configaration and save it, the next time i try to connect to the controller it comes back with the error cannot connect to controller .
I removed the processor and reflashed it in the programmer and then the process repeats.I assume that for some reason the processor is getting corrupted when i change the map.
Can anyone advise me on this ?

Can anyone help me out on this one?.I am now at the stage where i need to fit it to the car, but cannot until I resolve this problem.I cant see any faults on the board and cant see any reason for the fault.
Am i flashing the processor wrongly the firat time? I am using a homemade willete type controller and prog08sz from P+E.I assume that as the runtime display works before trying to update the coonfig that the Java installation etc is ok and the serial connection is working correctly.
