I think that the best setup will be to have vacuum ports on both carbs tied toghether to a small volume canister (a fuel filter like thinghy) to smooth out the pulsations.
One carb may also work with the canister trick if you still have the stock camshaft.
I have mine setup in the way suggested (all though not a VW, the manifold is four indervidual ports). My ports 1 & 4 are linked together then run through the stabilizing caniter from a Ford Mondeo before going to the MJLJ. This seems to run well and the run time display showes a stable signal.
