I'm sure someone will be along soon, but just so you know your not alone, I've also held off doing this to mine, as I also didn't think the instruction was very clear.
There might be a trace voltage remaining that you are measuring sourced from the processor. If you cannot measure any conductivity between the solder pad of R6 and the opposite side of where you cut, you should be OK.
Then, you should be able to connect the wideband to your megajolt and measure a value on the aux input.

Absolutely; you can take out the reistor as well. If the resistor is gone and you still measure 5v, I would not worry about it as it is likely stray capacitance or a weak pull-up on the microcontroller.
