Is the Megajolt compatible with stock EFI systems? For example Honda, or Toyota 20v black top ECUs wich use distributors.

The MJLJ was specifically designed to control the ford EDIS crank fired unit, so no- it's not compatible with a distributor ignition.

I think he means will the efi computer still control injection if it sees that ignition that it is supposed to be controlling isn't working?

I was wondering about this myself, though its with the eec-iv control instead of the toyota, both weren't designed for distributorless ignition systems.

Ok- that should be pretty easy to figure out.

It should work fine. The stock ECU would rely on the distributor and coil for providing it the tach signal. So, you'd have to leave the distributor and stock coil installed, but remove all of the old plug wires and just plug up the HV output of the coil for saftey reasons.

The MJLJ+EDIS would then run completely independent of the stock ECU, getting it's tach signal from the crank sensor.
